Ontologies for the life sciences

چکیده
Where humans can manipulate and integrate the information they receive in subtle and everchanging ways from context to context, computers need structured and context-free background information of a sort which ontologies can help to provide. A domain ontology captures the stable, highly general and commonly accepted core knowledge for an application domain. The domain at issue here is that of the life sciences, in particular molecular biology and bioinformatics. Contemporary life science research includes components drawn from physics, chemistry, mathematics, medicine and many other areas, and all of these dimensions, as well as fundamental philosophical issues, must be taken into account in the construction of a domain ontology. Here we describe the basic features of domain ontologies in the life sciences and show how they can be used.

Background and Aim: Ontologies facilitate data integration, exchange, searching and querying. Open Biomedical Ontologies (OBO) Foundry is a solution for creating reference ontologies. In this foundry, the design of ontologies is based on established principles which allow for their interactions as a single system. The purpose of this study is to determine the main features of ontologies develop...
متن کاملAgreementMakerLight: A Scalable Automated Ontology Matching System
Ontology matching is a critical task to enable interoperability between the numerous life sciences ontologies with overlapping domains. However, it is a task made difficult by the size of many of these ontologies. AgreementMakerLight (AML) is a scalable automated ontology matching system developed primarily for the life sciences domain. It can handle large ontologies efficiently, specializes in...
متن کاملObservations on Semantic Annotation of Microscope Images for Life Sciences
Microscopy images are important in the Life Sciences. These images not only vary in scale but also in modality, making it hard to do image registration. Ontology annotation helps us to link the images, but not all researchers in the Life Sciences are familiar with ontologies. The Cyttron Scientific Image Database for Exchange (CSIDx) presents different tools to help users annotate their images....
متن کامل08131 Executive Summary -- Ontologies and Text Mining for Life Sciences : Current Status and Future Perspectives
Researchers in Text Mining and researchers active in developing ontological resources provide solutions to preserve semantic information properly, i.e. in ontologies and/or fact databases. Researchers from both fields tend to work independently from each other, but there is a shared interest to profit from ongoing research in the complementary domain. The relatedness of both domains has led to ...
متن کاملAnalyzing the Evolution of Life Science Ontologies and Mappings
Ontologies are heavily developed and used in life sciences and undergo continuous changes. However, the evolution of life science ontologies and references to them (e.g., annotations) is not well understood and has received little attention so far. We therefore propose a generic framework for analyzing both the evolution of ontologies and the evolution of ontology-related mappings, in particula...
